Need Help Adding a Script

I'm working on a JavaScript add on to make it start searching as soon as you start typing (like Zune and Rhythm Box (so I'm told) ). How would I add the script file into one of the generated pages? Do I need to dig through the Java, or is there and HTML/JS file I can edit?
