Files not showing up

Hello, I come to you because I can't find the solution to my problem and I hope you can help me. Here's the problem

Problem Description: In some folders, the files are not showing

Troubleshooting Steps: I went into the folders appearing empty via ssh and confirmed that the files are actually there. I chowned all my music directory to subsonicadmin:subsonicadmin (that's the user running my standalone subsonic) and chmoded it to 777, no change. I cleaned up the database and rescanned the media folders, no change.
In order to see all the files I had to move my Music directory (actually I created a symbolic link to that folder in /var/Music/MusicHMC and added a media folder for that location), after a scan, all files appeared. So i guess it has something to do with some database somewhere but I couldn't find any piece of information about that.

Playback Application and version: I use IE10 and firefox 18, same problem.

Subsonic Version: 4.7 (build 3105) – September 11, 2012

Server Version: jetty-6.1.x, java 1.6.0_24, Linux (64.4 MB / 117.4 MB)

Hardware Platform: Linux CentOS 6 64bit

Java Memory Limit: If that's the SUBSONIC_MAX_MEMORY variable in the startup script, it's 150

Problem Filename: For example, files located in directory

After creating the symbolic link and having a media folder pointing on the symbolic link, the new path became

and all the files appeared.

Output from ffmpeg -i: the command ffmpeg is unknown to my system, I assume because I have a standalone version. I did a find . -iname ffmpeg from within my subsonic dir with no results
