I can't vouche for every solution to every individual library file structure each user may have, but Madsonic has multiple option and customizations that have solved these issues for most users.

Use guest/guest to log on.

If you want to convert at home - just save your Subsonic data directory to a backup location before you start so that you can revert to Subsonic if it turns out not to be for you.

Madsonic has solved so many issues and added so many requested features that users have been asking for that I can't imagine anyone going back to Subsonic once they've switched, but always have a backup plan.

GJ51 - I agree. There is no standard file structure for everyone's music library but Madsonic gives you several options to sort by. Definitely an upgrade from standard Subsonic (THANK YOU MADEVIL ).

I still have some sorting issues on the Madsonic Android app (because of bad or missing ID3 tags on some of my collection) but I LOVE that I can now use an external app to play video. When using a computer, the web browser interface is now sorting by file structure, the way Subsonic 4.6 (and prior) did and my music and videos play with no issues.

piethein - Back up your Subsonic database as GJ51 suggested and give Madsonic a try. You can always revert back to Subsonic if necessary.

In the end I just bit the bullet and wrote a script to create a "Single Tracks" directory under every artist and move the tracks there. That seems to have sorted out my issue, but still. Ah well.
