Won't Read All Flac Media

When I scan media, Subsonic finds the USB drive and reads the directories, but only about 1000 FLAC files. All the albums show up in the Index, but without any songs. It always stops reading at 5010, which appears to be the number of directories/Albums and FLAC files.
