I have many music folders, and I do like seeing which music is the newest. The problem I have is I also want to do periodic cleanup of my library. For example, I am now fixing many genre tags so I can use them at some point for playlists.
But when I do this, my newest music loses all relevance. Does anyone else have this problem? How do you keep your newest music list relevant?

This is normal behavior as Subsonic uses the modified date/time of your files to determine which albums/tracks to show as "Newest"
If you re-tag your music in any way the modified date/time will be updated and thus Subsonic will relist these as new.
The only work-around i can think of is re-tag and new music (change something which does not matter to you - year, comment, etc)

Bluetooth,
I have been using a great program called The Godfather. It has completely standardize my 600+ gig music collection. The program is extremely flexible. I haven't had any issues cleaning even the most poorly formatted files. You can even get album/song titles from the net. I really love the Organize -> Physically restructure feature.

Version 0.71 beta 2 has never crashed.
Ok enough hype, there is an option to preserve file time stamp when updating tags. Maybe give that a try. Feel free to ask me any questions.
