Songs missing when using MySQL

I'm using MySQL to handle my database on a windows server machine with around 1.1 million songs. Using MySQL has proven to be much more stable than the built in database, as well as allows for easy backups. However, there are lots of songs missing from the library. In the logs, it shows "Scanned media library with 1113000 entries.", but there are only 970,000 songs or so that actually show up. It still shows every album and artist however, but when you go to look at an album, it's either completely empty or missing songs.
