Adding new folders - server stops responding

I have been using subsonic for about a week now and love it. However, I have noticed that after I add new music folders I have trouble accessing the server. When I first started it up I added a few music folders to try it out. At first it gave me some trouble but after a couple of days it was working fine, both from the web interface and via my Android phone. Then I decided to add some more music directories and things went south again. Nothing works from my Android phone and the web interface is slow and doesn't display artist list on the left. I decided to go to the API to see what was up. Using a web browser I can get the server to respond to pings, getLicense requests and getMusicFolder requests. getIndexes and getMusicDirectory requests however just hang forever waiting for a response from the server. Is there an issue with the server where it takes some time to "digest" new music folders and won't respond to these requests? It's sort of annoying, but I guess if that is the case I will just wait and see what happens.

I am running this on a Windows 7 machine if that matters. Also, my music files are on a network share, but that seems to be OK, the subsonic server has the proper permissions to access them.

So, when I got home from work I did a little investigation into this issue. First I put a Wireshark trace on my server just to make sure the requests were getting to it, and sure enough they were, so no issues with connectivity. Plus these issues are happening even using localhost on the server and with my Android phone connected to my wifi.

The other issue I was having was that the server was pegging my dual core CPU. So I decided to start over, and deleted all users and music directories. The CPU usage immediately dropped. I then added back one directory. Everything works fine. I added a couple more and things still are fine. I have my music sorted into directories by letter and then I have two sets of these directories, one for lossless flacs and another set for compressed mp3s, so in total I have about 50 music directories that I added to Subsonic.

So I have a couple questions I guess.

1. Is the large number of directories causing the issue? I know I have seen people on the forums with 100K songs or more, I "only" have 30K or so that I tried to add. Is Subsonic more efficient with all the music in a single directory? I hope not, I have no desire to reorganize my collection.

2. Is it just a matter of letting subsonic digest the music for a while and things will start working? That seemed to be the case when I first started it up. If so, how long will it take for things to settle down and work?

3. Is my computer too slow? Seems unlikely, it is a Core 2 Duo E4700 with 4GB of memory, not the fastest thing in the world, but Media Monkey handles the same collection of music no problem.
