I am moving music from the incoming upload folder into thier own folders, how do I refresh the list so they show up?

Login as the admin user then go to "Settings" then "Search" and click on "Update search index now."

If I understand what you are saying, you want the entries to show up in the pane on the left hand side of the browser interface? I was having problems with this, and tried a number of different things (restarting the server, updating the search index, erasing and rebuilding the index, etc.). What ultimately fixed the problem was deleting my web browsers cache. Once it reloaded the index in the left pane, it was updated.
