Video freezes when changing bitrate or skipping place

Hi there I have been using subsonic 4.5 on my window box and it ran perfectly. I recently decided to move this to my linux dedicated server which is running ubuntu.This seams to all be fine it setup playing videos fine etc, however if I play a video and I try to change the bit rate up or down or skip to any place in the video the flash gets the spinning logo and does nothing else.

Checking htop I can see the transcode process is running its using 100% of one of the cpu's like it does normally but no video plays. If just click to play the video then dont touch the bit rate or skip it plays from start to end perfectly. I've ended up setting the transcoder to use a 5000Kpbs bit rate in the transcoder settings so I can get the quality I want but I cant ever skip to parts of a video I want using this.

As im new to running this on a linux box does anyone know what might be broken or what additional information I would need to provide to help find the problem.
