If you add a hard drive today Subsonic scans all the folders and adds them, including "System Volume Information", the recycle bin and any other system folders. Is it possible to make Subsonic ignore these folders?

No.

Put the media in a subfolder and add the subfolder to Subsonic instead of the root of the drive.
