Subsonic on Synology DS212

I recently set up a synology diskstation (NAS device) with a 6tb raided volume. Moved most of my media to it, and pointed subsonic to the UNC paths for those media players. The current indexing process for the media has taken over 60hours (slowlyyyyyyy increasing, at around 180,000 objects). Any tips on how to improve this? I'd rather not reinstall with the Synology subsonic package but I don't really want to have massive downtime every time there is a rescan.

Why do you use UNC, would be internal links not faster?

Can you explain what you mean by internal links? I'm using: \\resourcename\folder (permissions and all that stuff granted)

Secondly, there are 2 usb bays with 2 drives attached to the NAS - both NTFS - might that also be causing an issue? The drives are connected via USB3 and both devices support it.... I'm now having some trouble streaming videos (internally) and that seems like it should DEFINITELY not be happening =(
