Help Setup transcoder which has subtitle hard burn

Hello,

I am noob in coding. But i was wondering if any has been successfull in using a transcoder which has the facility to hard burn subtitles straight to the output.
like handbrake, and also a transcoder which can seek or skip on a video ( what I mean the transcoding at the moment you have to wait for the bar to load in order to seek, I was hoping a possibility to skip even if the stream isn't loaded)

I was hoping if anyone could help to create a turtorial guide in setting up such a an idea, for windows users (for me to test) and a linux users (for me to build my server on).

The reason being animes these days are provided on formats of ogg, MKV or MKV Hi10P (and sometimes files with .idx or .srt) with built in soft sub. the ffmpeg and subsonic is the only video streaming server which was able to play MKV Hi10P videos perfectly but the only downside is there is no subtitles.

Also I just thought of another idea if it is possible as handbrake can also transcode the output to include either Hard burn subs or soft subs, is there a possibility to creating a way to update jwplayer and add in an addon for captions for the multiple subtitle choices and multiple audio choices.

I hope to hear from everyone about ideas and guides. on getting this to work
