Transcoding with subtitles

I have almost all my movies in mkv format and included in that mkv there can be srt, vobsub or some other type of subtitle. This works good when opening in different media players but it won´t display when using Subsonic´s streaming to mobile devices, I specially trying to get it working with apple HLS streaming with no luck. I tried to use VLC for streaming with no luck. Anyone here have an idea to get subtitles on my transcoded videos?
