Is it possible to transcode the video to something besides flash? Like m4v, or webm?

I believe the player will support h.264 encoded videos, but you'll need to make sure you have all the necessary libraries for encoding h.264 video. In linux you'll need ffmpeg compiled with support for h.264 & aac. You'll also need the libx264 & libfaac libraries.
