I'm moving SS off my personal PC to my HTPC, and I wanted to move all the library data with it, specifically all the most listened, recently added type stuff. From searching the forum, It seems possible, but no one seems to go into the detail of what files I need to copy over.

I'm running Windows 7. Both versions are 4.4, so there's no worries about version conflicts. The only changes I've made have been within the subsonic browser, so nothing custom.

Just copy the old C:\Subsonic directory to the new system.

Does it matter whether or not subsonic is running at the time? Will hitting "Stop" in the agent be enough, if so?

Stopping then restarting the service should do it, if you have any doubt just do a reboot.
