It's a known aspect of Subsonic that it likes folders with a small number of tracks inside that allows the database to operate more efficiently. 790 files in one folder is the most likely cause of the problems you are seeing. Adding subfolders and grouping files in logical subgroups would help. If these can be ordered by chapters or some other logical subgrouping, it should improve the db processing.

EDIT: You probably can't listen to the whole collection in one sitting anyway, so my suggestion would be to remove the files from you Subsonic library, then add folders in logical groups little by little to see how it affects performance. That way, by the time you've listened to the whole collection, you'll know if you've done it in a way that doesn't compromise performance of the database.
