Oh yeah, it happens on my Nexus 7 with stock firmware. Currently running 4.2, but it was doing it on 4.1.2 as well.
The problem is not limited to just Galaxy Nexus.

Alright I haven't really tested much on my 7 other than to make sure the layout looked okay so I will have to take a look and see if I can reproduce the problem there. Is there anything I can do to make it more obvious of a problem?

I usually just make sure to test with an album that isn't pinned or in the cache. Does the same thing just about every time. the first track plays for a few seconds, sometimes does a little hiccup, or pauses then jumps back to the beginning of the track. Then it will play to somewhere around a little more than a half to about 3/4 and then jump to track 2. Subsequent tracks play properly after that.

Use this transcoding line flac > ogg : ffmpeg -v 0 -i %s -f ogg -vn -acodec libvorbis -ar 44100 -aq 3 -ac 2 -map_meta_data 0:0 -

and the issue described above happens every time consistently on my galaxy nexus.

My theory was wrong about internal memory vs external sd cards. i just tested on my tablet running cm10 android 4.1.2. Caching to internal memory and then external sd card made no difference the problem still exists either way. So this definitely appears to be an android jellybean issue.

I can't figure out how I'm supposed to change the transcoding to be flac -> ogg. Is anyone willing to give me a dummy account with some sample transcoded songs to look at? I can't get these same issues to happen with a Nexus 7 for mp3 files
