In older versions, there was a way to edit the more_java.jsp file to be able to change the upload directory. I tried doing it on 3.9 and it isn't working.

I think this feature (to allow the admin to change the upload directory via the UI) has been requested in the past, and I'll take this opportunity to request it again. :)
In the mean time, has anyone been able to get their upload directory changed doing an edit to the jsp files?

m4a in webplayer

I have the same problem with the webplayer not playing m4a files. The only way for me to play them is by transcoding them. The last version where they played in the flash player was subsonic 3.7 and have kept that version for this reason. I know that the jw player is capable of playing m4a files so I don't know if its something in the subsonic code or the jw player. Hope this makes sense.

I'm not sure if this occured in 3.9 or not but the "Now Playing" shows incorrect information.

Lets say "user1" and "user2" are using subsonic at the same time. Then in some cases when "user2" starts playing a song, it says "user1" is playing that song in the Now playing section.
At that time the track list on the player for "user1" will change to the album "user2" is listening to.

I have tried to uninstall the software, delete c:\subsonic and c:\windows\temp\subsonic. reinstalled the software and create the users again, but the problem is still there.

It is as if theres a database somewhere keeping track of which player is used by which user isnt working correctly. Could this be because users have been created and deleted in previous installations and this information didnt get deleted on the uninstallation (and the deletion of the folders mentioned)?
