No problem.
As you can see in my sig, I am running Windows Home Server as well. As you can also see, I am not following my own advise, and am running the standalone version.
I ran the Windows Installer/Jetty version for a long time. Recently some discussion about the performance differences between Jetty and Tomcat made me want to try the standalone version in Tomcat. I am happy to say that there is noticeable performance improvement. But it came at a price: much more complicated installation procedures.
But my server is heavily hit all day long. So your average windows user is fine with the Windows/Jetty version.
